New Shopify developer here.
I was asked to upload a file into the '.well-known' folder of the root domain, this used to be as simple as deploying a static file to the web server, however Shopify backend is managed, so I haven't figured out a way to make it working.
Anyone here experienced the same issue? Any tips?

I have created a partner account and created an app as well. I have integrated the library also. Done with app installation and authorization.
Now I am stuck for the next step. I don't understand how can I link my code and settings implemented on my app to Shopify frontend. How can I link the app database to Shopify website?
I save all the customized data in the app and how can I link that data with Shopify website?
I am able to make a standalone app with PHP but don't understand how its data can be linked to Shopify website. How my app database can be used in shopify website?

I had previously created a website for my band on thescratch.ie using create-react-app and hosted this using S3 and Cloudfront. I recently replaced the react site using Shopify instead and thescratch.ie domain now points to Shopify.
For new users to the site, everything works fine but old users continue to see a broken cached version of the react website, not a Shopify site. I had assumed that the cache would eventually expire for these users, but it's been like this for a couple of months now.
Looking at the Chrome dev tools network panel I notice a couple of things:
Almost everything is being served from cache - the index.html and main.js return a 200 and have a size of (service worker)
Images return a 404
The manifest.json returns a 404
I'm wondering if there's a way to expire the service worker cache? Is it possible to do this by hosting a new manifest.json file on Shopify?

I ran into the same issue in a combination of CRA & Gatsby.
Found this Gatsby plugin which helped me.

tl;dr in my understanding you need to place a service-worker.js in the root directory containing the code to unregister the old service worker.
We are creating a custom Angular App which uses only the services of cumulocity and not any cumulocity based plugins.
If i host this app inside the cumulocity, the app will work or not.
Please clarify. We are needing answers for many question but we don't have until now.

After your comments i have created application folder which contains certain assets, index.html etc..
At the end i zipped and uploaded in the tenant. When i clicked the application it is going to 404 not found.

If your app has no relation to the plugin concept all you need is the application manifest in the ZIP file you are uploading (http://cumulocity.com/guides/web/introduction/).
Also ensure that on root level of the ZIP file there is the index.html
is their a way to let a website developed using Gatsby js, have user registration, user can have a profile and edit it, and user can add new article or item to the website ?
I know gatsby is static site generator. but I'm wondering if I can use Gatsby as a solution for such web application, and if not what are the tools I need to include to make it work ?

Not sure why you are getting downvoted.
Apart from the comment by #fabian-schultz, the keyword is you are looking for I believe is CMS.
Basically you just want some dynamic content in your website which is generated by a static site generator.
There are a lot of choices. For example, you can follow the official tutorial to use Netlify CMS with Gatsby.
Hope it's enough to get you started.
I have a website created in a web-building online app (link to the app: http://www.webnode.com). The app doesn't allow me to actually view the folder structure of my web, it's something more like creating a blog using blogspot by google or similar web apps.
The problem is that I want to quit using that web builder and map the whole website to my private hosting. In order to do it I need to get somehow my web created in this app into the folder structure (or any other uploadable structure).
I'll be very grateful for any kind of advice
It can be easily done using winhttrack application, which downloads entire website to your computer.
