The mod simply adds an untextured item, but it was giving me the same error before I even added that.
I also got this error in Eclipse, which led me to my suspicious that the problem has something to do with memory:

The JVM ran out of memory. However much you gave it, it wasn't enough. You need to increase it.
Note: This fix specifies 3GB of memory be allocated to the JVM, which means your computer will need at least that much plus more for the OS, so 4GB total or more.
To fix this go into the JVM argument settings and copy and paste this into it:

The -Xmx3G flag says how much the JVM gets, maximum. In this case 3GB. If the JVM runs out of memory again, you can increase this value further (although you're still limited by the amount physically available).
The -Xms3G flag says how much the JVM starts with. In this case also 3GB.
The rest of the flags deal with optimizing garbage collection, these settings are tuned for Minecraft and fiddling with them might actually make things worse.

With or without the previous step, I added com.microsoft.z3.jar to Classpath, located at the Plugin.xml Runtime tab. In this case, the plugin is not finding the handler that is invoked after button press command.

What is working is when you have a Java application under the Z3 build directory. Can anyone help how to use the Z3 build directory from a Java application, or from Eclipse plugin. By the way, I followed approach #2, was working fine until I try to replicate it (because my laptop crashed) and forced to use another laptop, then the same procedure is not working for me (I had luck, before). At runtime your code needs to find com.microsoft.z3.jar, libz3.dll/.so/.dylib, and libz3java.dll/.so/.dylib. Java takes care of the first one, but the operating system will have to find the other libraries, i.e., whatever environment your code runs in must be set up such that PATH (Windows), LD_LIBRARY_PATH (Linux), or DYLD_LIBRARY_PATH (OSX) point to the libraries. Also, make sure that your version of Z3 and your version of Java are both 32-bit or 64-bit, otherwise the error messages you get may not be very informative.
For some flavors of Java, it may also be necessary or helpful to provide the java.library.path setting to the JVM.

I already double checked the $BEES_HOME environment variable and it's set correctly (full path to the directory). I also deleted the .bees directory in my $HOME but none of those action helped me to fix the issue.

when I am starting glass fish server through command prompt I am getting an

This is the important bit.
java.lang.UnsupportedClassVersionError: Bad version number in .class file
It means that the class loader does not understand the version number of one of the ".class" files that it is trying to load.
The most likely explanation is that you are trying to load classes that have been compiled on a Java 7 development platform on an earlier (e.g. Java 5 or Java 6) JRE / JVM installation. You either need to upgrade your execution platform to Java 7 (best option), or downgrade your development platform to Java 5 or Java 6 (or whatever you are using).
Note that both Java 5 and Java 6 have reached "end of life", and there will not be any more patch releases available ... unless you take out an Oracle Java support contract.

I believe that this is identical to the problem found in java eclipse: failed to load nxt usb comm driver, and I installed eclipse 32-Bit version and I still am getting the same error, the one above. How would I go about fixing this?

You should make sure you have:
- x86 JDK (Java Development Kit), click: jdk-7u21-windows-i586.exe
- Lego fantom drivers , click: Fantom Driver 1.1.3
and as you already mentioned a 32-Bit version of Eclipse
