I have been using IntelliJ Idea for a while now, but I have always had a problem with the following:
Show Intention Actions (or Option + Enter) > Inject Language/Reference > File Reference
Whenever I try to use this, it acts like the root directory is the same directory as the Java class. However, the way I have IntelliJ set up is so the root directory for the program is the project directory.
This means that whenever I try to inject a file reference, I can not get the file completion, and I get an error but the code still compiles.
How can I make the file reference feature use the project root for its base directory?

Made a new Java project, using Spring & Maven.
When I double-click on resources folder (which is empty) the Project Structure window is popping, why is that? Does it means that I am missing something in the Project Structure?
Any empty marked folder causes this behavior, and it is intended. Once you add a file inside, the behavior changes to fold/unfold the directory.
Edit: Making title more generic as this situation could apply to any file type.
I am brand new to Puppet and was given the task of adding a new Puppet configuration file. I added a new file, but it either contained a syntax error, had the wrong extension or both (I don't remember), and I believe that caused the file to not register with the plugin. However, even after fixing the syntax error and ensuring the .pp extension, the file is not registering. If I add a new .pp file, it registers right away.
I tried deleting the file and adding it again, but it still won't register, which leads me to believe there is a metadata file somewhere keeping track of which files to register and which to ignore.
I've looked through the the .idea folder for mentions of the file but all I see are entries in the workspace.xml under the ChangeListManager and FileEditorManager.
I also tried cloning the repository again but it still doesn't register. Any ideas?
As it turned out, the entire file name had somehow been associated with a text file.
File -> Settings -> File Types -> Recognized File Types -> Text
Located the file name and removed it. The file registered as a Puppet file.

I would like to have IntelliJ use another location for all of my project files. Currently, it goes to c:\users\ as a default project location.
I want to change that to c:\git.
I tried to change the "Start in" link properties, to no avail.
I don't want to force all of the configuration (ie: the .IdeaIC15 folder) to be relocated, I just want it to go to c:\git when I click "Open project".
To change the directory where project files are located to C:\git:
Select Help->Edit Custom VM Options...
Add the following line to the end of the file that comes up in the editor (*):
-Duser.home=C:\git
Restart IntelliJ.
(*) The file that comes up in the editor will either be idea64.exe.vmoptions or idea.exe.vmoptions.
Notes:
This will update/create a .vmoptions file in your config directory. It does not modify the vmoptions file in your install directory.
The above steps do not change the default directory that is used
when cloning git repositories. This is the directory that is used in
the File->New->Project from Version Control->Git window. You
still need to set that directory to C:\git and clone one remote repo
into C:\git. Once you have done that IntelliJ remembers the directory and
uses it for subsequent clones.

Locations can be changed by editing the following file:
IDE_HOME\bin\idea.properties
Follow the comments in idea.properties file to change the defaults, make sure to un-comment the lines defining these properties:
idea.config.path
idea.system.path
idea.plugins.path
idea.log.path
I wish to use IDEA to edit a directory full of files of no particular type. So, I create a new project of type Empty Project and point it at my directory.
The project view now shows the files in the directory itself. But, it doesn't show any subdirectories. This is very strange.
Even more strangely, I can still use New -> Directory to create a new directory. From the command line I can see that the directory has been created; but, from within IDEA, it's still not appearing.
What's going on here? And, more importantly, how can I actually get it to show me my subdirectories?
This is IntelliJ IDEA 12.1.1. I did find IntelliJ does not show project folders, which sounds similar. But, it is referring to a different version of IDEA and they're not using an Empty Project. So, I don't think it's relevant.
In IntelliJ, you have to create at least one module. As CrazyCoder said in the comments, adding a module sets the root folder of what to display in the Project pane.
Here are steps that I took to show empty folders.
In a terminal window
mkdir one
mkdir one/two
mkdir one/two/three
mkdir one/two/three/four
In Intellij 15.0.2, I created a new project, selected Empty Project and set the Project Location to the one folder.
After creating the project, IntelliJ prompts me with a Project Structure dialog with Modules selected in the navigation tree. I clicked the '+' button in the middle pane to add a module. I chose Static Web as the module type to prevent creation of an additional src folder. I set the Content root and the Module file location of the module to the same one folder.
I clicked Finish and then Ok. This gave me this structure
I have a problem using Intellij Idea.
I am absolutely unable to load text file as InputStream - it doesnt matter where do I put the file (main/java, main/resources...) it just can't find the file - in Eclipse everything works just fine.
I tried setings->compiler->resource patterns and added ?*.txt but that doesn't seem to work either.
Any help is appreciated.
If you load it as a File, make sure that Working Directory is properly set in IDEA Run/Debug Configuration, since it's the default directory where Java will look for a file when you try to access it like new File("file.txt"). Working directory should be set to the directory of your project containing .txt files.
If you load files as a classpath resource, then they should reside somewhere under Source root and will be copied to the classpath according to Settings | Compiler | Resource Patterns.
If you can't get it working, upload your project somewhere including IDEA project files so that we can point to your mistake.
Look at the image, notice that the txt files are in the project root, and not the source folders (in blue).
If you open the Project Structure dialog, and click on Modules and select your module - are the correct folders marked as Source Folders on the sources tab?

Also, if you print out the absolute path of that file you are trying to read, is that anywhere near where you expect it to be?
An easy way to figure out the same would be to try creating a file in the same fashion and see where it gets created in your project. You can put your input file at the same location and it should work just fine (if it doesn't, you should check your resource pattern which might be causing the file to be not copied over in the build output).
This method actually gives you the working directory of your intellij settings which is pointed out in the accepted answer. Just sharing as I had similar trouble and I figured out this way. :)
