PyMC change backend after sampling - serialization

I have been using PyMC in an analysis of some high energy physics data. It has worked to perfection, the analysis is complete, and we are working on the paper.
I have a small problem, however. I ran the sampler with the RAM database backend. The traces have been sitting around in memory in an IPython kernel process for a couple of months now. The problem is that the workstation support staff want to perform a kernel upgrade and reboot that workstation. This will cause me to lose the traces. I would like to keep these traces (as opposed to just generating new), since they are what I've made all the plots with. I'd also like to include a portion of the traces (only the parameters of interest) as supplemental material with the publication.
Is it possible to take an existing chain in a pymc.MCMC object created with the RAM backend, change to a different backend, and write out the traces in the chain?

The trace values are stored as NumPy arrays, so you can use numpy.savetxt to send the values of each parameter to a file. (This is what the text backend does under the hood.)
While saving your current traces is a good idea, I'd suggest taking the time to make your analysis repeatable before publishing.

Tracing only error traces in jaeger, finding out only the error traces in jaeger

I actually was trying to sample only the error traces in my application but i already have a probabilistic sampler parameter set in my application which samples the span at the beginning itself and the rest span follow the same pattern after then, i tried using force sampling option in jaeger but it doesnt seem to override the original decision made by the initial span of getting sampled or not. Kindly help me out here.
Jaeger clients implement so-called head-based sampling, where a sampling decision is made at the root of the call tree and propagated down the tree along with the trace context. This is done to guarantee consistent sampling of all spans of a given trace (or none of them), because we don't want to make the coin flip at every node and end up with partial/broken traces. Implementing on-error sampling in the head-based sampling system is not really possible. Imaging that your service is calling service A, which returns successfully, and then service B, which returns an error. Let's assume the root of the trace was not sampled (because otherwise you'd catch the error normally). That means by the time you know of an error from B, the whole sub-tree at A has been already executed and all spans discarded because of the earlier decision not to sample. The sub-tree at B has also finished executing. The only thing you can sample at this point is the spans in the current service. You could also implement a reverse propagation of the sampling decision via response to your caller. So in the best case you could end up with a sub-branch of the whole trace sampled, and possible future branches if the trace continues from above (e.g. via retries). But you can never capture the full trace, and sometimes the reason B failed was because A (successfully) returned some data that caused the error later.
Note that reverse propagation is not supported by the OpenTracing or OpenTelemetry today, but it has been discussed in the last meetings of the W3C Trace Context working group.
The alternative way to implement sampling is with tail-based sampling, a technique employed by some of the commercial vendors today, such as Lightstep, DataDog. It is also on the roadmap for Jaeger (we're working on it right now at Uber). With tail-based sampling 100% of spans are captured from the application, but only stored in memory in a collection tier, until the full trace is gathered and a sampling decision is made. The decision making code has a lot more information now, including errors, unusual latencies, etc. If we decide to sample the trace, only then it goes to disk storage, otherwise we evict it from memory, so that we only need to keep spans in memory for a few seconds on average. Tail-based sampling imposes heavier performance penalty on the traced applications because 100% of traffic needs to be profiled by tracing instrumentation.

Object storage for a web application

I am currently working on a website where, roughly 40 million documents and images should be served to it's users. I need suggestions on which method is the most suitable for storing content with subject to these requirements.
System should be highly available, scale-able and durable.
Files have to be stored permanently and users should be able to modify them.
Due to client restrictions, 3rd party object storage providers such as Amazon S3 and CDNs are not suitable.
File size of content can vary from 1 MB to 30 MB. (However about 90% of the files would be less than 2 MB)
Content retrieval latency is not much of a problem. Therefore indexing or caching is not very important.
I did some research and found out about the following solutions;
Storing content as BLOBs in databases.
Using GridFS to chunk and store content.
Storing content in a file server in directories using a hash and storing the metadata in a database.
Using a distributed file system such as GlusterFS or HDFS and storing the file metadata in a database.
The website is developed using PHP and Couchbase Community Edition is used as the database.
I would really appreciate any input.

I have been working on a similar system for last two years, the work is still in progress. However, requirements are slightly different from yours: modifications are not possible (I will try to explain why later), file sizes fall in range from several bytes to several megabytes, and, the most important one, the deduplication, which should be implemented both on the document and block levels. If two different users upload the same file to the storage, the only copy of the file should be kept. Also if two different files partially intersect with each other, it's necessary to store the only copy of the common part of these files.
But let's focus on your requirements, so deduplication is not the case. First of all, high availability implies replication. You'll have to store your file in several replicas (typically 2 or 3, but there are techniques to decrease data parity) on independent machines in order to stay alive in case if one of the storage servers in your backend dies. Also, taking into account the estimation of the data amount, it's clear that all your data just won't fit into a single server, so vertical scaling is not possible and you have to consider partitioning. Finally, you need to take into account concurrency control to avoid race conditions when two different clients are trying to write or update the same data simultaneously. This topic is close to the concept of transactions (I don't mean ACID literally, but something close). So, to summarize, these facts mean that you're are actually looking for distributed database designed to store BLOBs.
On of the biggest problems in distributed systems is difficulties with global state of the system. In brief, there are two approaches:
Choose leader that will communicate with other peers and maintain global state of the distributed system. This approach provides strong consistency and linearizability guarantees. The main disadvantage is that in this case leader becomes the single point of failure. If leader dies, either some observer must assign leader role to one of the replicas (common case for master-slave replication in RDBMS world), or remaining peers need to elect new one (algorithms like Paxos and Raft are designed to target this issue). Anyway, almost whole incoming system traffic goes through the leader. This leads to the "hot spots" in backend: the situation when CPU and IO costs are unevenly distributed across the system. By the way, Raft-based systems have very low write throughput (check etcd and consul limitations if you are interested).
Avoid global state at all. Weaken the guarantees to eventual consistency. Disable the update of files. If someone wants to edit the file, you need to save it as new file. Use the system which is organized as a peer-to-peer network. There is no peer in the cluster that keeps the full track of the system, so there is no single point of failure. This results in high write throughput and nice horizontal scalability.
So now let's discuss the options you've found:
Storing content as BLOBs in databases.
I don't think it's a good option to store files in traditional RDBMS because they provide optimizations for structured data and strong consistency, and you don't need neither of this. Also you'll have difficulties with backups and scaling. People usually don't use RDBMS in this way.
Using GridFS to chunk and store content.
I'm not sure, but it looks like GridFS is built on the top of MongoDB. Again, this is document-oriented database designed to store JSONs, not BLOBs. Also MongoDB had problems with a cluster for many years. MongoDB passed Jepsen tests only in 2017. This may mean that MongoDB cluster is not mature yet. Make performance and stress tests, if you go this way.
Storing content in a file server in directories using a hash and storing the metadata in a database.
This option means that you need to develop object storage on your own. Consider all the problems I've mentioned above.
Using a distributed file system such as GlusterFS or HDFS and storing the file metadata in a database.
I used neither of these solutions, but HDFS looks like overkill, because you get dependent on Hadoop stack. Have no idea about GlusterFS performance. Always consider the design of distributed file systems. If they have some kind of dedicated "metadata" serves, treat it as a single point of failure.
Finally, my thoughts on the solutions that may fit your needs:
Elliptics. This object storage is not well-known outside of the russian part of the Internet, but it's mature and stable, and performance is perfect. It was developed at Yandex (russian search engine) and a lot of Yandex services (like Disk, Mail, Music, Picture hosting and so on) are built on the top of it. I used it in previous project, this may take some time for your ops to get into it, but it's worth it, if you're OK with GPL license.
Ceph. This is real object storage. It's also open source, but it seems that only Red Hat people know how to deploy and maintain it. So get ready to a vendor lock. Also I heard that it have too complicated settings. Never used in production, so don't know about performance.
Minio. This is S3-compatible object storage, under active development at the moment. Never used it in production, but it seems to be well-designed.

And the last point: I strongly recommend not to use OpenStack Swift (there are lot of reasons why, but first of all, Python is just not good for these purposes).
One probably-relevant question, whose answer I do not readily see in your post, is this:
How often do users actually "modify" the content?
and:
When and if they do, how painful is it if a particular user is served "stale" content?
Personally (and, "categorically speaking"), I prefer to tackle such problems in two stages: (1) identifying the objects to be stored – e.g. using a database as an index; and (2) actually storing them, this being a task that I wish to delegate to "a true file-system, which after all specializes in such things."
A database (it "offhand" seems to me ...) would be a very good way to handle the logical ("as seen by the user") taxonomy of the things which you wish to store, while a distributed filesystem could handle the physical realities of storing the data and actually getting it to where it needs to go, and your application would be in the perfect position to gloss-over all of those messy filesystem details . . .

tensorflow one of 20 parameter server is very slow

I am trying to train DNN model using tensorflow, my script have two variables, one is dense feature and one is sparse feature, each minibatch will pull full dense feature and pull specified sparse feature using embedding_lookup_sparse, feedforward could only begin after sparse feature is ready. I run my script using 20 parameter servers and increasing worker count did not scale out. So I profiled my job using tensorflow timeline and found one of 20 parameter server is very slow compared to the other 19. there is not dependency between different part of all the trainable variables. I am not sure if there is any bug or any limitation issues like tensorflow can only queue 40 fan out requests, any idea to debug it? Thanks in advance.

It sounds like you might have exactly 2 variables, one is stored at PS0 and the other at PS1. The other 18 parameter servers are not doing anything. Please take a look at variable partitioning (https://www.tensorflow.org/versions/master/api_docs/python/state_ops/variable_partitioners_for_sharding), i.e. partition a large variable into small chunks and store them at separate parameter servers.
This is kind of a hack way to log Send/Recv timings from Timeline object for each iteration, but it works pretty well in terms of analyzing JSON dumped data (compared to visualize it on chrome://trace).
The steps you have to perform are:
download TensorFlow source and checkout a correct branch (r0.12 for example)
modify the only place that calls SetTimelineLabel method inside executor.cc
instead of only recording non-transferable nodes, you want to record Send/Recv nodes also.
be careful to call SetTimelineLabel once inside NodeDone as it would set the text string of a node, which will be parsed later from a python script
build TensorFlow from modified source
modify model codes (for example, inception_distributed_train.py) with correct way of using Timeline and graph meta-data
Then you can run the training and retrieve JSON file once for each iteration! :)
Some suggestions that were too big for a comment:
You can't see data transfer in timeline that's because the tracing of Send/Recv is currently turned off, some discussion here -- https://github.com/tensorflow/tensorflow/issues/4809
In the latest version (nightly which is 5 days old or newer) you can turn on verbose logging by doing export TF_CPP_MIN_VLOG_LEVEL=1 and it shows second level timestamps (see here about higher granularity).
So with vlog perhaps you can use messages generated by this line to see the times at which Send ops are generated.

RRDtool what use are multiple RRAs?

I'm trying to implement rrdtool. I've read the various tutorials and got my first database up and running. However, there is something that I don't understand.
What eludes me is why so many of the examples I come across instruct me to create multiple RRAs?
Allow me to explain: Let's say I have a sensor that I wish to monitor. I will want to ultimately see graphs of the sensor data on an hourly, daily, weekly and monthly basis and one that spans (I'm still on the fence on this one) about 1.5 yrs (for visualising seasonal influences).
Now, why would I want to create an RRA for each of these views? Why not just create a database like this (stepsize=300 seconds):

If I understand correctly, I can then create any graph I desire, for any given period with whatever resolution I need.
What would be the use of all the other RRAs people tell me I need to define?
BTW: I can imagine that in the past this would have been helpful when computing power was more rare. Nowadays, with fast disks, high-speed interfaces and powerful CPUs I guess you don't need the kind of pre-processing that RRAs seem to be designed for.

I'm aware of this page. Although it explains about consolidation very clearly, it is my understanding that rrdtool graph can do this consolidation aswell at the moment the data is graphed. There still appears (to me) no added value in "harvest-time consolidation".
Each RRA is a pre-consolidated set of data points at a specific resolution. This performs two important functions.
Firstly, it saves on disk space. So, if you are interested in high-detail graphs for the last 24h, but only low-detail graphs for the last year, then you do not need to keep the high-detail data for a whole year -- consolidated data will be sufficient. In this way, you can minimise the amount of storage required to hold the data for graph generation (although of course you lose the detail so cant access it if you should want to). Yes, disk is cheap, but if you have a lot of metrics and are keeping low-resolution data for a long time, this can be a surprisingly large amount of space (in our case, it would be in the hundreds of GB)
Secondly, it means that the consolidation work is moved from graphing time to update time. RRDTool generates graphs very quickly, because most of the calculation work is already done in the RRAs at update time, if there is an RRA of the required configuration. If there is no RRA available at the correct resolution, then RRDtool will perform the consolidation on the fly from a high-granularity RRA, but this takes time and CPU. RRDTool graphs are usually generated on the fly by CGI scripts, so this is important, particularly if you expect to have a large number of queries coming in. In your example, using a single 5min RRA to make a 1.5yr graph (where 1pixel would be about 1 day) you would need to read and process 288 times more data in order to generate the graph than if you had a 1-day granularity RRA available!
In short, yes, you could have a single RRA and let the graphing work harder. If your particular implementation needs faster updates and doesnt care about slower graph generation, and you need to keep the detailed data for the entire time, then maybe this is a solution for you, and RRDTool can be used in this way. However, usually, people will optimise for graph generation and disk space, meaning using tiered sets of RRAs with decreasing granularity.

Is there any ETL tool for any Smalltalk dialect?

...like Talend for Java, for instance, but that allows to implement processes programatically.
Multiple data sources, orchestration, calculated fields, pivot tables are some of the features I would like to have.
We've build on top of Moose for a ERP data conversion project. Works well with smaller amounts of data (that fit in a 32-bit image). In ETL with multiple sources, just use an image for each input stream/step, connect them together through files or sockets. The visualization was important for us. It allowed the domain experts to steer the process. Short feedback loop was essential.
Nearly 5 years later it is time to revisit this answer. Pharo and Moose support 64 bits. The garbage collector is not yet up to handling very large heaps, the incremental collector to avoid large pauses is in active development now. If the work is partitionable, use a solution like ImageWorker to use multiple cores with all data in one image, or TelePharo to remote control multiple images. Perhaps use MQTT to integrate. For visualization there are Roassal2 and 3 or the whole GToolkit
