So I have my first app ready, and when I try to make my first app iTunes connect asks me for the Company name ( this is ok), but then, when I clik Next, it says:"You have no eligible Bundle IDs for iOS apps. Register one here". What is the Bundel IDs? I'm lost now, please help me.
Bundle ID is the unique identifier you give to your iPhone and iPad app when you create it.
E.G. "My Great Application" might have a bundle identifier of "com.user1176834.mygreatapplication.app".
When creating a new iPhone app, here is where you can see the bundle identifier:
In Xcode 4.3's case, whatever you type into the "Product Name" field will be copied automatically into the "Bundle Identifier" section; although you can change that later via the Project Settings, if you feel like it needs a change.

I recently released a new build of an app to the app store a bit ago. On iTunes connect I set the name which is displayed on the dashboard and in the app store, but when downloaded on a device, the name is the same as the original Xcode project on my computer. What is up with that? Is there something in the plist I need to change?

AFAIK, you have to change the bundle name in info.plist. It's default is $(PRODUCT_NAME). And this product name is the one you put while creating the app in XCode at the beginning.
The App Store data is taken from the info you uploaded in iTunesConnect.
Also, if this varies widely then your app might got rejected. Check the guideline 3.4. About 2% of apps get rejected for this, check here.
The name that should be displayed on the device itself is defined on the plist in XCode in the Bundle Display Name field. The name that's displayed on the App Store is defined on iTunesConnect in the App Name field.
The two fields don't affect one another but they should be similar enough so that Apple's review team won't reject the app.
I have an individual apple developer account. I tried to upload a new ios application, but I had a problem. There is an error message "Please enter a company name to use within the iTunes Store.", but there is no field for company name. This app will be the first app of this individual account. You have to do a little trick.
In that screen once you have the error, you have to put the html inspector and look for "company" the field has a "ng-hide" class. Delete it ("ng-hide") in the html view an then you can see the company name field, fill it and it works ;)
I'm trying to change to a different bundle id in iTunes Connect but i can't find a way to do it in the new interface introduced by Apple. Also, i can't find the SKU information of my app like in the old iTunes website. My app is still not submitted for review. Any help?

I called Apple support and they said that the issue is; that once Game Centre is turned on for a BundleID it becomes non editable. We even tried turning Game Centre off but to no avail. They told me the options were to use change the BundleID back in Xcode to match the BundleID in iTunesConnect or to change the name of my game in iTunesConnect (to free up that name) and then create a new app/game in iTunesConnect with the newly freed up name and now proper BundleID.
It should be noted that if you change the name to free it up and create a new app/game, you will not be able to delete the old game/app from your iTunesConnect. It will just sit there in limbo.
They said that there is NO way to edit this field once it has been marked is not editable.
This doesn't answer the issue on how to change it but may make it so people stop spending hours trying to change their BundleID.

iTunes Connect > Your App > More > About This App
You may need to change the Bundle ID dropdown to Wildcard which makes the Bundle ID Suffix will be editable. You can put the full Bundle ID in there: i.e. “com.companyname.appbundleid"

iTunes connect -> Your app -> on the left side panel App information and under General information you can locate the bundle ID drop down menu and select a different id and then save your changes.
Don't forget to add the new id to Apple developer portal 1st.
my first app got rejected because it has the word Youtube in the bundle ID. I've since then changed the bundle ID in the plist.info and in the bundle identifier in Xcode. I also create a new app id under the identifier section in the member center of Apple's developer site but when i try to change it in the EDIT APP INFORMATION section in itunes connect, there is no drop down menu so i can't choose the new bundle ID i made without the word youtube in it. It is because my app is in status "Waiting for upload"? Here what i want to change "Bundle ID" in the picture below.
The menu to edit the bundle ID (if you have never submitted) is now under More > About this App
7/25/16 update: Now you can just edit the bundle id under the App Information if you have never published uploaded a build:
Per https://developer.apple.com/library/ios/documentation/LanguagesUtilities/Conceptual/iTunesConnect_Guide/Appendices/Properties.html, the Bundle ID "can’t be edited after the app is approved."
So, if you have app has previously been approved, then you can't change your Bundle ID. But, if your app has NEVER been approved, then you should be able to change your Bundle ID.
I think your issue is that your app is currently in the App Store review process. I would click on "Binary Details" and then click "Reject this Binary" at the top right. This will remove your app from the App Store review process (status will be "Developer Rejected")and you should now be able to edit your Bundle ID and then resubmit for review.
However, I am assuming your app has never been previously approved. If it has been approved before, I think you need to create an entirely new app.

My App hasn't been validated yet, that because on an error on the bundle id.
To edit the bundle id I went to App Information "Edit", and then I've changed (even created a new one)
I'm adding an iOS App to iTunes Connect, but are confused regarding the two values Bundle ID and SKU Number which I have to chose for my App.
When I create a new iOS project in Xcode, lets say "MyProject", it's iOS Application Identifier would be com.mycompany.MyProject. Should the iOS Application Identifier be all lower case or what are the "guidelines"? E.g. com.MyCompany.MyApplication, com.mycompany.MyApplication or com.mycompany.myapplication? What are the guidelines regarding this?

Could someone give me an example of, what the SKU Number could look like?
SKU number is anything you'd like, for instance if your app name is "MyApp" you can use SKU "myAppV1" or anything like that. So any value is acceptable.
For App ID you need to create an App ID in the ios dev center and choose it from the drop list of iTunesConnect. Then create an AppStore provisioning profile, copy its bundle id text and replace the one in your target's info pane under the Bundle ID section. This one is case insensitive, so no problem using com.MyCompany.MyApplication.
