I want to jump through files in the project window using the up / down buttons. Now I press the down button, then press the enter button and the focus goes to the code editor window. But I do not want the focus to go away, I want to continue jumping through the files, pressing the down button and enter when I want to open the file. I can do this using this combination: down arrow, enter, F12, down arrow, down arrow, enter, F12 ...
Is there any way to tweak this to avoid using F12?

I'd suggest reassigning shortcut combination Main Menu | Window | Active Tool Window | Jump to Last Tool Window to anything more suitable for you, e.g. ESC and be sure that you don't use the same shortcut for other actions and operations.
Using IntelliJ IDEA 15, I get these constant and annoying documentation popups whenever my mouse is anywhere in the code window for a decompiled class (from a 3rd party jar). It will popup docs for whatever variable/method/class/anything happens to be near my mouse. If my mouse is not near any lines of code, it will popup for the current classfile, so basically I can't browse code unless I move my mouse to another window.
It only happens with decompiled classes, not my normal code. How do I stop these?
Go to File>Settings>Editor>General - in the section 'Other', uncheck 'Show quick documentation on mouse move'.
In later versions of IntelliJ, the path is File>Settings>Editor>Code Editing, and it is under the "Quick Documentation" section.
In my cause, 'Show quick documentation on mouse move' was in Editor > Code Editing:
If you want the documentation bubble but not the popup window, do this:
Place your text cursor on some text which causes the popup.
Press ctrl + q (or whatever keyboard shortcut you have for quick documentation) a couple of times until the popup window disappears, the quick documentation will then revert to the "bubble" on hover.
Under the File/Settings/.., at the top search bar, type in for "Quick Documentation", will point to the location.
Press <F1> button to show/hide this pop-up.
I can't find a hotkey for the feature "Scroll from Source".
What is the difference between Scroll from Source and Scroll to Source as well?
In the latest IntelliJ IDEA, there is a keymap entry called "Select in Project View" with no default shortcut. Just add a shortcut key to it. No need for a plugin.
tldr;
Alt + F1, then 1
First checkout your shortcut key for the "Select In.." item in the Navigate menu.
Click in the file you're editing, hit the shortcut key for "Select in".. then press 1.
I've changed the hotkey for select in to Alt + 1 so that my key combination is the easy to remember Alt + 1, 1

There's no configurable shortcut in the Keymap settings, and it does not appear in the "Enter action" dialog, so I'm pretty sure it's not (yet) configurable, even if I agree it would be very appreciable.
You can use the navigation bar Shortcut keys as well.
On Mac
Hit ⌘ + ↑ (command and up key)
Hit ← (left arrow)
Hit ⌘ + Enter
This will take you to the folder in project view.
It's worth having a play round with the navigation bar.
IntelliJ really have this covered :)
For ubuntu i did ALT+L (cause ALT + F1 is busy), then just enter.
If you are using JetBrains Rider, then the shortcut is Locate in Solution Explorer:
As a much much much much much better alternative to the scroll from source functionality you can use the Navigation bar.
Note: double clicking on the folder in the navigation bar will scroll to that folder in the Project view, (i.e. the same functionality as scroll from source).
You can show the navigation bar in the view menu, there's also a shortcut for each OS (cmd and up arrow ⌘ + ↑ on OSX, Alt + Home on Linux and Windows)

In Ubuntu 18 you can disable shortcut Alt+F1, the super key(windows key) do same thing.
At moment i disable/changed this shortcuts of ubuntu
Alt+F7 --> windows+F7
Ctrl+Alt+L --> windows+L
Alt+F1 --> windows
Another better way:
The Shortcut is called Select in Projec View
The default shortcut is

In JetBrains Rider, this action used to be named Locate in Solution Explorer, but is now (v2019.2) named Locate/Select in Solution View and by default (at least with the built-in ReSharper keymap) bound to Alt+Shift+L.
What is the cloud9 keyboard shortcut to move between the editor tab (#1) and the terminal console (#2)?
I am aware that I can open a terminal tab and switch to it using the keyboard, but I want to see both the editor and terminal in one view.
It is ALT + S on the current version of Cloud9
To make certain keyboard shortcut work on c9.io in Chrome, which would otherwise do something else like close tab or reload page, click the menu button of Chrome > More Tools > Create Application Shortcuts....
Now the IDE is an actual program and all the default browser shortcuts are disabled. Ctrl + W (Close tab) and Ctrl + Shift + Q (Close Chrome) and F5 (Refresh) and the likes can now be used as keyboard shortcuts :)
To add on #Kronenbourg's exact answer (which IMHO should be accepted) - as of May 2015:
Shift + Esc / Esc - Goto workspace (files tree) / Exit workspace (to the last place, Editor/Terminal)
ALT + S - switch between code and terminal
In conjunction with CMD + { / CMD + }, which navigate right/left in current context (Editor, terminal) tabs, you should be able to reach anywhere with the keyboard.
Also useful in the context is CMD + O to open file.

It's Shift+ESC on open source, but unfortunately this doesn't work on c9.io.
I accidentally found out that ctrl+~ works to switch between terminal and editing window and then back. Maybe it's not the most convenient shortcut but it works.

is using for removing all breakpoints.
Select upper breakpoint -> Ctrl+Shift+End -> Remove
On Mac Os use this:
Cmd + Shift + (Fn) + F8 on Mac OS
To remove all breakpoints in IntelliJ Idea press following sequence of shortcuts:
Ctrl+Shift+F8 (open Breakpoints dialog)
Ctrl+A (select all breakpoint)
Alt+Delete (remove selected breakpoints)
Enter (confirm)
If you press Ctrl+Shift+F8 and your cursor is at code line with breakpoint, instead of Breakpoint dialog you get bubble with properties of a single breakpoint.
To get the Breakpoints dialog press Ctrl+Shift+F8 again.
Tested in IntelliJ Idea 14 Community Edition.
In case of Mac, follow below steps:

cmd+A (select all breakpoint)
cmd+Delete (remove selected breakpoints)

Unlike Alt+Delete in windows, It's cmd+Delete in Mac
As an alternative, instead of removing all breakpoints, you can just mute them. This will help in the case that you want to stop breaking on all of them. They will still exist, so you can toggle this setting again to start breaking on them.
The mute breakpoints button can be found in the Debug view (view can be toggled using View -> Tool Windows -> Debug), in the left-hand side button menu. I attached a screenshot below.

But we tend to forget the combination of keys (I do).
There exists another way to access breakpoints window.
Clicking on this button will open breakpoints window.
Here is one of my trick to remove all breakpoints of a page:
Ctrl+A : select all code
Ctrl+X : cut all codes
Ctrl+V : paste all code
this trick removes all breakpoints at one go and it takes less than a second.
On a Mac you need Shift + Comand + F8
