It's really great Rubymine allows us to Cmd+Left-Click to trace where a method is defined and jump to the source file/location.
I doubt if there's a hot-key to go back, which is helpful when there're a lot of files/tabs are opened or viewing a long file
There is an action to go back, Navigate | Back:
Hotkey would depend on your keymap and can be observed in the menu.

I'm using PHPStorm 10, every first save after the opening PHPStorm the File transfer tool windows show up, telling me that the file is being auto uploaded.
I've tried all type of settings, without good results: the file transfer window keep showing up at the first save. How can i disable this behavior?

Open Tools > Deployment > Options and change Operations logging to "Errors only".
There is no such option in Settings/Preferences.
Just close the window (minimize it) and it will not show up again for this session (only notifications, which you can disable if so desired via Settings/Preferences | Appearance & Behavior | Notifications -- look for "Web deployment" entries).
If you change the View Mode to Undock and drag the inner edge of the File Transfer window outside the viewport, it will effectively be disabled. This is not very elegant and I hope JetBrains gives us a setting to disable this soon.
To see the File Transfer window again, right-click on File Transfer and select another view option such as Dock Pinned.

Edit: Ástþór's answer does work provided none of the transfers are throwing errors. Due to the way a server is set up on one of my projects, it always gives a benign error, which makes the File Transfer window pop up.
In Eclipse I could hit Ctrl+O and get a popup which I could use to get an overview of everything in the current class, pick an entry, and jump to it.
In idea, there is Alt+7, but I have a few issues with it. First, the keyboard doesn't seem to put its focus there. I have to take my hand off the keyboard and use the mouse to place the focus on the Structure dock.
I also don't like how it's taking up real estate. I don't want to change how things are laid out if I want to see the structure. I would like a more non-invasive popup, and handier and snappier.
Is there another feature that gives me quick access in the form of a popup preferably, like Ctrl+O provides in Eclipse?
Another nice feature would be to be able to use the J and K keys to move up and down the selection, instead of having to use the cursor keys. I'm using IdeaVim, so the normal workflow when editing files, is that both hands stay in a touch-type position. It would be nice if I can use the various navigation features also using vim keys...
Perhaps there is a way to enable this, that I haven't discovered yet?
IntelliJ equivalent of Eclipse's CTRL+O is CTRL+F12 (⌘+F12 on Mac), which will give you more or less the same pop-up as in Eclipse. But I'm not sure if it can be navigated using j and k keys.

In vim I can type :e and reload a file's contents from disk overwriting any changes I've made. It's a nice way to reset in case I've gotten lost or just want to undo all my changes. This obviously doesn't take into account any kind of refactoring, I just want to nuke all changes to buffer. Not even closing and reopening a tab will work.
How do I do this with Intellij IDEA? I'm using Intellij IDEA Ultimate 13 and I've disabled any kind of auto save.
File > Synchronize (Ctrl+Alt+Y)
It will load the file from the file system. If you have unsaved changes, it will ask if you want to discard them.

What I do in a similar situation:
Simple - Ctrl+Z, Ctrl+Shift+Z many times to quickly navigate the editing history
VCS rollback - either for the whole file or for the area being edited (by clicking green areas on the left)
Local History. Well, yes, for you case it's granularity is not sufficient, so first might be an option
There is also an option to put a label into Local History if you need to rollback to a specific point in time.
For those who use autosave - it is being triggered when code editor loses focus. So doing Alt-Tab during long editing without compiling or running the code makes sense.
Open the file in another editor, make an insignificant change and save it. PHPStorm will ask you what to do because the file system and in memory copies of the file have diverged. Click "Load File System Changes".
Note, I was unable to use my undo history as it had become corrupt.

That is the "Brief Info" action (or at least that is what it is called in the Keymap reference.) To the best of my knowledge (i.e. 10+ years of daily IDEA use including all beta/EAP builds), there is no way to turn it off. Searching the settings for either "Brief Info" or "Info" does not show any pertinent setting. Likewise, searching key mappings for the same does not reveal a mapping. In fact in the keymap settings, you can only map mouse clicks, not mouse pointing (i.e. hovering). You can submit a feature request asking for a setting to disable this feature.
Just put of curiosity, why do you want to disable it? I guess I would never see a case where one would Ctrl+MousePoint unless they wanted to see this. The only case I can think of would be if you disliked it popping up when you go to Ctrl+Click on a symbol. If it is the latter, note that you can use Ctrl+B in place of Ctrl+MousePoint
Try turning off the "autopop" options under /Settings/IDE Settings/Editor/Code Completion.
My first day using this IDE...
is there a way to configure the IDE to open files in the project by double click? It is rather painful having to drag files from the project overview into the editor window.
You can change the KeyMap.
Go to File->Settings and find the keymap section.
You will have to create a new KeyMap by clicking copy, and then look in the View section for "Jump to Source" and change/add the keymap you want.
However, as Bozhidar Batsov noted, double clicking may not always work so well. Whether it works may vary by OS and/or windowing system. I have no trouble with it in Mac OS X, but it doesn't seem to work well in openSUSE.
There are also other predefined keymaps that you can select from this settings screen. They're set up to resemble other IDEs, so you might find them helpful if you're transitioning from something else.
It is easy way to do in windows.
I found a great solution to this problem by Jelmer Kuperus over at Orange11.
Create an .Xresources file in your home directory. Add the following line:
*multiClickTime: 400
Jelmer explains that this setting changes the default double-click speed from 200ms to 400ms, effectively slowing it down. Save the file and then run:
xrdb ~/.Xresources
The effect is immediate, no need to logout or reboot. Double-click in Intellij works as expected. I did try changing the mouse double-click speed in System Settings first before trying this out to see if that made a difference but it did not.
I am using Ubuntu 11.04, Intellij 10.5.2, and Sun JDK 1.6.0_26. YMMV
Use F4 to open quickly the selected files. Btw double clicking on files should work as well(at least in theory). Swing's buggy handling of such events, however, causes the double click to not always work in IDEA, so I eventually stopped double clicking and switched to using F4. You can also use "Autoscroll to source" from the projects menu - this will open the source files as soon as you select them in the project browser.
