I'm working on a program where the main entities are mathematical equations.
Equations can only return a double or a boolean result.
The problems:
1- Lots of equations. (~300 per file)
2- There has to be a computations-log at the end, so every equation should somehow be able to log itself.
3- It has to be fast, as fast as possible, because those few hundred equations could be triggered a million times. (Think of it as a big optimization loop).
4- I want to enforce a certain order of appearance for the logged equations that is not necessarily similar that of the code.
Currently, I'm using C. (or C, with a little bit of C++), and writing every equation as a function-like macro. I'm wondering though if this is the right way to go. Has this kind of problems been tackled before? Is there some other language that's better suited to this than C? And is there any design patterns or practices that I need to be aware of for this specific class of problems?

So the equations are turning into compiled code, not interpreted?
If so, that's the fastest.
However, if your logging involves I/O, that might be the biggest time-taker, which you can determine for sure by turning it off and comparing execution time.
If so, possible ways around it are:
generating output in binary, rather than formatting numbers.
not writing any more than you have to, like events rather than long records.
trying not to be rotary-disk-bound, like writing to a memory file or a solid-state disk.

Improving our algorithm with SQLite vs storing everything in memory

The problem...I’m trying to figure out a way to make our algorithm faster.
Our algorithm...is written in C and runs on an embedded Linux system with little memory and a lackluster CPU. The entire algorithm makes heavy use of 2d arrays and stores them all in memory. At a high level, the algorithm’s input data, which is a single array of 250 doubles (0.01234, 0.02532….0.1286), is compared to a larger 2d array, which is 20k+ rows x 250 doubles. The input data is compared against the 20k+ rows using a for loop. For each iteration, the algorithm performs computations and stores those results in memory.
I’m not an embedded software developer, I am a cloud developer that uses databases (Postgres, mainly). Our embedded software doesn’t make use of any databases and, since that is what I know, I thought I’d look into SQLite.
My approach...applying what I know about databases, I'd go about it this way: I would have a single table with 6 columns: id, array, computation_1, computation_2, computation_3, and computation_4. I’d store all 20k+ rows in this table with the computation_* columns initially defaulted to null. Then I’d have the algorithm loop through each entry and update the values for each computation_* column accordingly. For graphical purposes, the table would look like this:
Storing arrays in a database doesn't seem like a good fit so I don't immediately understand if there is a benefit to doing this. But, it seems like it would replace the extensive use of malloc()/calloc() we have baked into the algorithm.
My question is...can SQLite help speed up our algorithm if I use it in the way I've described? Since I don’t know how much benefit this would provide, if any, I thought I’d ask the experts here on SO before going down this path. If it will (or won't) provide an improvement, I'd like to know why from a technical standpoint so that I can learn.

As you have described it so far, SQLite won't help you.
A relational database stores data into tables with various indexes and so on. When it receives SQL, it compiles it into a bytecode program, and then it runs that bytecode program in an interpreter against those tables. You can learn more about SQLite's bytecode from https://www.sqlite.org/opcode.html.
This has a lot of overhead compared to native data structures in a low-level language. In my experience the difference is up to several orders of magnitude.
Why, then, would anyone use a database? It is because you'd have to write a lot of potentially buggy code to match it. Doubly so if you've got multiple users at the same time. Furthermore the database query optimizer is able to find efficient plans for computing complex joins that are orders of magnitude more efficient than what most programmers produce on their own.
So a database is not a recipe for doing arbitrary calculations more efficiently. But if you can describe what you are doing in SQL (particularly if it involves joins), the database may be able to find a much more efficient calculation than the one you're currently performing.
Even in that case, squeezing performance out of a low-end embedded system is a case where it may be worth figuring out what a database would do, and then writing code to do that directly.

Information about CGAL and alternatives

I'm working on a problem that will eventually run in an embedded microcontroller (ESP8266). I need to perform some fairly simple operations on linear equations. I don't need much, but do need to be able work with points and linear equations to:
Define an equations for lines either from two known points, or one
point and a gradient
Calculate a new x,y point on an equation line that is a specific distance from another point on that equation line
Drop a perpendicular onto an equation line from a point
Perform variations of cosine-rule calculations on points and triangle sides defined as equations
I've roughed up some code for this a while ago based on high school "y = mx + c" concepts, but it's flawed (it fails with infinities when lines are vertical), and currently in Scala. Since I suspect I'm reinventing a wheel that's not my primary goal, I'd like to use someone else's work for this!
I've come across CGAL, and it seems very likely it's capable of all this and more, but I have two questions about it (given that it seems to take ages to get enough understanding of this kind of huge library to actually be able to answer simple questions!)
It seems to assert some kind of mathematical perfection in it's calculations, but that's not important to me, and my system will be severely memory constrained. Does it use/offer memory efficient approximations?
Is it possible (and hopefully easy) to separate out just a limited subset of features, or am I going to find the entire library (or even a very large subset) heading into my memory limited machine?
And, I suppose the inevitable follow up: are there more suitable libraries I'm unaware of?

The problems that you are mentioning sound fairly simple indeed, so I'm wondering if you really need any library at all. Maybe if you post your original code we could help you fix it--your problem sounds like you need to redo a calculation avoiding a division by zero.
As for your point (2) about separating a limited number of features from CGAL, giving the size and the coding style of that project, from my experience that will be significantly more complicated (if at all possible) than fixing your own code.
In case you want to try a simpler library than CGAL, maybe you could try Boost.Geometry

What's the difference between code written for a desktop machine and a supercomputer?

Hypothetically speaking, if my scientific work was leading toward the development of functions/modules/subroutines (on a desktop), what would I need to know to incorporate it into a large-scale simulation to be run on a supercomputer (which might simulate molecules, fluids, reactions, and so on)?
My impression is that it has to do with taking advantage of certain libraries (e.g., BLAS, LAPLACK) where possible, revising algorithms (reducing iteration), profiling, parallelizing, considering memory-hard disk-processor use/access... I am aware of the adage, "want to optimize your code? don't do it", but if one were interested in learning about writing efficient code, what references might be available?
I think this question is language agnostic, but since many number-crunching packages for biomolecular simulation, climate modeling, etc. are written in some version of Fortran, this language would probably be my target of interest (and I have programmed rather extensively in Fortran 77).
Profiling is a must at any level of machinery. In common usage, I've found that scaling to larger and larger grids requires a better understanding of the grid software and the topology of the grid. In that sense, everything you learn about optimizing for one machine is still applicable, but understanding the grid software gets you additional mileage. Hadoop is one of the most popular and widespread grid systems, so learning about the scheduler options, interfaces (APIs and web interfaces), and other aspects of usage will help. Although you may not use Hadoop for a given supercomputer, it is one of the less painful methods for learning about distributed computing. For parallel computing, you may pursue MPI and other systems.
Additionally, learning to parallelize code on a single machine, across multiple cores or processors, is something you can begin learning on a desktop machine.
Recommendations:
Learn to optimize code on a single machine:
Learn profiling
Learn to use optimized libraries (after profiling: so that you see the speedup)
Be sure you know algorithms and data structures very well (*)
Learn to do embarrassingly parallel programming on multiple core machines.
Later: consider multithreaded programming. It's harder and may not pay off for your problem.
Learn about basic grid software for distributed processing
Learn about tools for parallel processing on a grid
Learn to program for alternative hardware, e.g. GPUs, various specialized computing systems.
This is language agnostic. I have had to learn the same sequence in multiple languages and multiple HPC systems. At each step, take a simpler route to learn some of the infrastructure and tools; e.g. learn multicore before multithreaded, distributed before parallel, so that you can see what fits for the hardware and problem, and what doesn't.
Some of the steps may be reordered depending on local computing practices, established codebases, and mentors. If you have a large GPU or MPI library in place, then, by all means, learn that rather than foist Hadoop onto your collaborators.
(*) The reason to know algorithms very well is that as soon as your code is running on a grid, others will see it. When it is hogging up the system, they will want to know what you're doing. If you are running a process that is polynomial and should be constant, you may find yourself mocked. Others with more domain expertise may help you find good approximations for NP-hard problems, but you should know that the concept exists.
Parallelization would be the key.
Since the problems you cited (e.g. CFD, multiphysics, mass transfer) are generally expressed as large-scale linear algebra problems, you need matrix routines that parallelize well. MPI is a standard for those types of problems.
Physics can influence as well. For example, it's possible to solve some elliptical problems efficiently using explicit dynamics and artificial mass and damping matricies.
3D multiphysics means coupled differential equations with varying time scales. You'll want a fine mesh to resolve details in both space and time, so the number of degrees of freedom will rise rapidly; time steps will be governed by the stability requirements of your problem.
If someone ever figures out how to run linear algebra as a map-reduce problem they'll have it knocked.

First, you would need to understand the problem. Not all problems can be solved in parallel (and I'm using the term parallel in as wide meaning as it can get). So, see how the problem is now solved. Can it be solved with some other method quicker. Can it be divided in independent parts ... and so on ...
Fortran is the language specialized for scientific computing, and during the recent years, along with the development of new language features, there has also been some very interesting development in terms of features that are aiming for this "market". The term "co-arrays" could be an interesting read.
But for now, I would suggest reading first into a book like Using OpenMP - OpenMP is a simpler model but the book (fortran examples inside) explains nicely the fundamentals. Message parsing interface (for friends, MPI :) is a larger model, and one of often used. Your next step from OpenMP should probably go in this direction. Books on the MPI programming are not rare.
You mentioned also libraries - yes, some of those you mentioned are widely used. Others are also available. A person who does not know exactly where the problem in performance lies should IMHO never try to undertake the task of trying to rewrite library routines.
Also there are books on parallel algorithms, you might want to check out.

In short it comes down to understanding the problem, learning where the problem in performance is, re-solving the whole problem again with a different approach, iterating a few times, and by that time you'll already know what you're doing and where you're stuck.
We're in a position similar to yours.
I'm most in agreement with #Iterator's answer, but I think there's more to say.
First of all, I believe in "profiling" by the random-pausing method, because I'm not really interested in measuring things (It's easy enough to do that) but in pinpointing code that is causing time waste, so I can fix it. It's like the difference between a floodlight and a laser.
For one example, we use LAPACK and BLAS. Now, in taking my stack samples, I saw a lot of the samples were in the routine that compares characters. This was called from a general routine that multiplies and scales matrices, and that was called from our code. The matrix-manipulating routine, in order to be flexible, has character arguments that tell it things like, if a matrix is lower-triangular or whatever. In fact, if the matrices are not very large, the routine can spend more than 50% of its time just classifying the problem. Of course, the next time it is called from the same place, it does the same thing all over again. In a case like that, a special routine should be written. When it is optimized by the compiler, it will be as fast as it reasonably can be, and will save all that classifying time.
For another example, we use a variety of ODE solvers. These are optimized to the nth degree of course. They work by calling user-provided routines to calculate derivatives and possibly a jacobian matrix. If those user-provided routines don't actually do much, samples will indeed show the program counter in the ODE solver itself. However, if the user-provided routines do much more, samples will find the lower end of the stack in those routines mostly, because they take longer, while the ODE code takes roughly the same time. So, optimization should be concentrated in the user-provided routines, not the ODE code.
Once you've done several of the kind of optimization that is pinpointed by stack sampling, which can speed things up by 1-2 orders of magnitude, then by all means exploit parallelism, MPI, etc. if the problem allows it.

Looking for ideas/references/keywords: adaptive-parameter-control of a search algorithm (online-learning)

I'm looking for ideas/experiences/references/keywords regarding an adaptive-parameter-control of search algorithm parameters (online-learning) in combinatorial-optimization.
A bit more detail:
I have a framework, which is responsible for optimizing a hard combinatorial-optimization-problem. This is done with the help of some "small heuristics" which are used in an iterative manner (large-neighborhood-search; ruin-and-recreate-approach). Every algorithm of these "small heuristics" is taking some external parameters, which are controlling the heuristic-logic in some extent (at the moment: just random values; some kind of noise; diversify the search).
Now i want to have a control-framework for choosing these parameters in a convergence-improving way, as general as possible, so that later additions of new heuristics are possible without changing the parameter-control.
There are at least two general decisions to make:
A: Choose the algorithm-pair (one destroy- and one rebuild-algorithm) which is used in the next iteration.
B: Choose the random parameters of the algorithms.
The only feedback is an evaluation-function of the new-found-solution. That leads me to the topic of reinforcement-learning. Is that the right direction?
Not really a learning-like-behavior, but the simplistic ideas at the moment are:
A: A roulette-wheel-selection according to some performance-value collected during the iterations (near past is more valued than older ones).
So if heuristic 1 did find all the new global best solutions -> high probability of choosing this one.
B: No idea yet. Maybe it's possible to use some non-uniform random values in the range (0,1) and i'm collecting some momentum of the changes.
So if heuristic 1 last time used alpha = 0.3 and found no new best solution, then used 0.6 and found a new best solution -> there is a momentum towards 1
-> next random value is likely to be bigger than 0.3. Possible problems: oscillation!
Things to remark:
- The parameters needed for good convergence of one specific algorithm can change dramatically -> maybe more diversify-operations needed at the beginning, more intensify-operations needed at the end.
- There is a possibility of good synergistic-effects in a specific pair of destroy-/rebuild-algorithm (sometimes called: coupled neighborhoods). How would one recognize something like that? Is that still in the reinforcement-learning-area?
- The different algorithms are controlled by a different number of parameters (some taking 1, some taking 3).
Any ideas, experiences, references (papers), keywords (ml-topics)?
If there are ideas regarding the decision of (b) in a offline-learning-manner. Don't hesitate to mention that.

You have a set of parameter variables which you use to control your set of algorithms. Selection of your algorithms is just another variable.
One approach you might like to consider is to evolve your 'parameter space' using a genetic algorithm. In short, GA uses an analogue of the processes of natural selection to successively breed ever better solutions.
You will need to develop an encoding scheme to represent your parameter space as a string, and then create a large population of candidate solutions as your starting generation. The genetic algorithm itself takes the fittest solutions in your set and then applies various genetic operators to them (mutation, reproduction etc.) to breed a better set which then become the next generation.
The most difficult part of this process is developing an appropriate fitness function: something to quantitatively measure the quality of a given parameter space. Your search problem may be too complex to measure for each candidate in the population, so you will need a proxy model function which might be as hard to develop as the ideal solution itself.
Without understanding more of what you've written it's hard to see whether this approach is viable or not. GA is usually well suited to multi-variable optimisation problems like this, but it's not a silver bullet. For a reference start with Wikipedia.
This sounds like hyper heuristics which you're trying to do. Try looking for that keyword.
In Drools Planner (open source, java) I have support for tabu search and simulated annealing out the box.
I haven't implemented the ruin-and-recreate-approach (yet), but that should be easy, although I am not expecting better results. Challenge: Prove me wrong and fork it and add it and beat me in the examples.
Hyper heuristics are on my TODO list.

How to test numerical analysis routines?

Are there any good online resources for how to create, maintain and think about writing test routines for numerical analysis code?
One of the limitations I can see for something like testing matrix multiplication is that the obvious tests (like having one matrix being the identity) may not fully test the functionality of the code.
Also, there is the fact that you are usually dealing with large data structures as well. Does anyone have some good ideas about ways to approach this, or have pointers to good places to look?
It sounds as if you need to think about testing in at least two different ways:
Some numerical methods allow for some meta-thinking. For example, invertible operations allow you to set up test cases to see if the result is within acceptable error bounds of the original. For example, matrix M-inverse times the matrix M * random vector V should result in V again, to within some acceptable measure of error.
Obviously, this example exercises matrix inverse, matrix multiplication and matrix-vector multiplication. I like chains like these because you can generate quite a lot of random test cases and get statistical coverage that would be a slog to have to write by hand. They don't exercise single operations in isolation, though.
Some numerical methods have a closed-form expression of their error. If you can set up a situation with a known solution, you can then compare the difference between the solution and the calculated result, looking for a difference that exceeds these known bounds.
Fundamentally, this question illustrates the problem that testing complex methods well requires quite a lot of domain knowledge. Specific references would require a little more specific information about what you're testing. I'd definitely recommend that you at least have Steve Yegge's recommended book list on hand.
If you're going to be doing matrix calculations, use LAPACK. This is very well-tested code. Very smart people have been working on it for decades. They've thought deeply about issues that the uninitiated would never think about.
In general, I'd recommend two kinds of testing: systematic and random. By systematic I mean exploring edge cases etc. It helps if you can read the source code. Often algorithms have branch points: calculate this way for numbers in this range, this other way for numbers in another range, etc. Test values close to the branch points on either side because that's where approximation error is often greatest.
Random input values are important too. If you rationally pick all the test cases, you may systematically avoid something that you don't realize is a problem. Sometimes you can make good use of random input values even if you don't have the exact values to test against. For example, if you have code to calculate a function and its inverse, you can generate 1000 random values and see whether applying the function and its inverse put you back close to where you started.
Check out a book by David Gries called The Science of Programming. It's about proving the correctness of programs. If you want to be sure that your programs are correct (to the point of proving their correctness), this book is a good place to start.
Probably not exactly what you're looking for, but it's the computer science answer to a software engineering question.
