In my OpenCL kernel, I find this:

Obviously, those operations can easily be optimized using some nifty assembly instructions. How can I optimized this code in OpenCL?

You don't. The OpenCL compiler decides what to do with the code, depending on the target hardware and the optimization settings, which can be set as pragmas or as parameters when building the kernel. If it is smart enough, it'll use the nifty assembly instructions for the platform on which the kernel is to be run. If not, well, it won't.
You have to keep in mind that OpenCL is a general framework applicable to many devices, not just your standard consumer-grade processor, so going "under the hood" is not really possible due to differences in assembly instructions (i.e. OpenCL is meant to be portable, if you start writing x86 opcodes in your kernel, how is it going to run on a graphics card for instance?)
If you need absolute maximum performance on a specific device, you shouldn't be using OpenCL, IMHO.

How to use perf_event_open under sampling mode to read the value of BRANCH STACK?

I use perf_event_open() under sampling mode to sample the value of branch stack, but I don't know why!!

I can think of three reasons why would that error occur in your case:
You're running the code on an IBM POWER processor. On these processors PERF_SAMPLE_BRANCH_STACK is supported and some of the branch filters are supported in the hardware, but PERF_SAMPLE_BRANCH_ANY_RETURN is not supported on any of the current POWER processors. You said that the code works fine by removing PERF_SAMPLE_BRANCH_STACK, but that doesn't tell us whether the problem is from PERF_SAMPLE_BRANCH_STACK or PERF_SAMPLE_BRANCH_ANY_RETURN.
You're running the code on a hypervisor (e.g., KVM). Most hypervisors (if not all) don't virtualize branch sampling. Yet the host processor may actually support branch sampling and maybe even the ANY_RETURN filter.
The processor doesn't support the branch sampling feature. These include Intel processors that are older than the Pentium 4.
Not all Intel processors support the ANY_RETURN filter in hardware. This filter is supported starting with Core2. However, on Intel processors, for branch filters that are not supported in the hardware, Linux provides software filtering, so PERF_SAMPLE_BRANCH_ANY_RETURN should still work on these processors.
There could be other reasons that I have missed.
error : Operation not supported
The perf_event_open() manual page says about this error:
EOPNOTSUPP
Returned if an event requiring a specific hardware feature is
requested but there is no hardware support. This includes
requesting low-skid events if not supported, branch tracing if
it is not available, sampling if no PMU interrupt is
available, and branch stacks for software events.
And about PERF_SAMPLE_BRANCH_STACK it says:
PERF_SAMPLE_BRANCH_STACK (since Linux 3.4)
This provides a record of recent branches, as provided
by CPU branch sampling hardware (such as Intel Last
Branch Record). Not all hardware supports this fea‐
ture.
So it looks like your hardware doesn't support this.

CUDA Expression Templates and Just in Time Compilation (JIT)

I have some questions about Just-In-Time (JIT) compilation with CUDA.
I have implemented a library based on Expression Templates according to the paper
J.M. Cohen, "Processing Device Arrays with C++ Metaprogramming", GPU Computing Gems - Jade Edition
It seems to work fairly good. If I compare the computing time of the matrix elementwise operation

with that of a purposely developed CUDA kernel, I have the following results (in parentheses, the matrix size):

The library seems to need approximately the same computing time of the hand-written kernel. I'm also using the C++11 keyword auto to evaluate expressions only when they are actually needed, according to Expression templates: improving performance in evaluating expressions?. My first question is
1. Which kind of further benefit (in terms of code optimization) would JIT provide to the library? Would JIT introduce any further burdening due to runtime compilation?
It is known that a library based on Expression Templates cannot be put inside a .dll library, see for example http://social.msdn.microsoft.com/Forums/en-US/vcgeneral/thread/00edbe1d-4906-4d91-b710-825b503787e2. My second question is:
2. Would JIT help in hiding the implementation to a third-party user? If yes, how?
The CUDA SDK include the ptxjit example in which the ptx code is not loaded at runtime, but defined at compile time. My third question is:
3. How should I implement JIT in my case? Are there examples of JIT using PTX loaded at runtime?

cuda code can be compiled to an intermediate format ptx code, which will then be jit-compiled to the actual device architecture machine code at runtime
A doubt I have is whether the above can be applied to an Expression Templates library. I know that, due to instantiation problems, a CUDA/C++ template code cannot be compiled to a PTX. But perhaps if I instantiate all the possible combinations of Type/Operators for Unary and Binary Expressions, at least a part of the implementation can be compiled (and then masked to third-party users) to PTX which can be in turn JIT compiled to the architecture at hand.
I think you should look into OpenCL. It provides a JIT-like programming model for creating, compiling, and executing compute kernels on GPUs (all at run-time).
I take a similar, expression-template based approach in Boost.Compute which allows the library to support C++ templates and generic algorithms by translating compile-type C++ expressions into OpenCL kernel code (which is a dialect of C).
VexCL started as an expression template library for OpenCL, but since v1.0 it also supports CUDA. What it does for CUDA is exactly JIT-compilation of CUDA sources. nvcc compiler is called behind the scenes, the compiled PTX is stored in an offline cache and is loaded on subsequent launches of the program. See CUDA backend sources for how to do this. compiler.hpp should probably be of most interest for you.

GPU Processing in vb.net

I've got a program that takes about 24 hours to run. It's all written in VB.net and it's about 2000 lines long. It's already multi-threaded and this works perfectly (after some sweat and tears). I typically run the processes with 10 threads but I'd like to increase that to reduce processing time, which is where using the GPU comes into it. I've search google for everything related that I can think of to find some info but no luck.
What I'm hoping for is a basic example of a vb.net project that does some general operations then sends some threads to the GPU for processing. Ideally I don't want to have to pay for it. So something like:

The VB.NET compiler does not compile onto the GPU, it compiles down to an intermediate language (IL) that is then just-in-time compiled (JITed) for the target architecture at runtime. Currently only x86, x64 and ARM targets are supported. CUDAfy (see below) takes the IL and translates it into CUDA C code. In turn this is compiled with NVCC to generate code that the GPU can execute. Note that this means that you are limited to NVidia GPUs as CUDA is not supported on AMD.
There are other projects that have taken the same approach, for example a Python to CUDA translator in Copperhead.
CUDAfy - A wrapper on top of the CUDA APIs with additional libraries for FFTs etc. There is also a commercial version. This does actually

Using SharpDevelop's decompiler ILSpy as basis the translator converts .NET code to CUDA C.
There are other projects to allow you to use GPUs from .NET languages. For example:
NMath - A set of math libraries that can be used from .NET and are GPU enabled.
There may be others but these seem to be the main ones. If you decide to use CUDAfy then you will still need to invest some time in understanding enough of CUDA and how GPUs work to port your algorithm to fit the GPU data-parallel model. Unless it is something that can be done out of the box with one of the math libraries.
It's important to realize that there is still a performance hit for accessing the GPU from a .NET language. You must pay a cost for moving (marshaling) data from the .NET managed runtime into the native runtime. The overhead here largely depends on not only the size but also the type of data and if it can be marshaled without conversion. This is in addition to the cost of moving data from the CPU to the GPU etc.

How does machine code communicate with processor?

Let's take Python as an example. If I am not mistaken, when you program in it, the computer first "translates" the code to C. Then again, from C to assembly. Assembly is written in machine code. (This is just a vague idea that I have about this so correct me if I am wrong) But what's machine code written in, or, more exactly, how does the processor process its instructions, how does it "find out" what to do?

No it doesn't. C is nothing special except that it's the most widespread programming language used for system programming.
The Python interpreter translates the Python code into so called P-Code that's executed by a virtual machine. This virtual machine is the actual interpreter which reads P-Code and every blip of P-Code makes the interpreter execute a predefined codepath. This is not very unlike how native binary machine code controls a CPU. A more modern approach is to translate the P-Code into native machine code.
The CPython interpreter itself is written in C and has been compiled into a native binary. Basically a native binary is just a long series of numbers (opcodes) where each number designates a certain operation. Some opcodes tell the machine that a defined count of numbers following it are not opcodes but parameters.
The CPU itself contains a so called instruction decoder, which reads the native binary number by number and for each opcode it reads it gives power to the circuit of the CPU that implement this particular opcode. there are opcodes, that address memory, opcodes that load data from memory into registers and so on.

For every opcode, which is just a binary pattern, there is its own circuit on the CPU. If the pattern of the opcode matches the "switch" that enables this opcode, its circuit processes it.

A few years ago some guy built a whole, working computer from simple function logic and memory ICs, i.e. no microcontroller or similar involved. The whole project called "Big Mess o' Wires" was more or less a CPU built from scratch. The only thing nerdier would have been building that thing from single transistors (which actually wasn't that much more difficult). He also provides a simulator which allows you to see how the CPU works internally, decoding each instruction and executing it: Big Mess o' Wires Simulator

Machine-code does not "communicate with the processor".
Rather, the processor "knows how to evaluate" machine-code. In the [widespread] Von Neumann architecture this machine-code (program) can be thought of as an index-able array of where each cell contains a machine-code instruction (or data, but let's ignore that for now).
The CPU "looks" at the current instruction (often identified by the PC or Program Counter) and decides what to do (this can either be done directly with transistors/"bare-metal", or it be translated to even lower-level code): this is known as the fetch-decode-execute cycle.
When the instructions are executed side-effects occur such as setting a control flag, putting a value in a register, or jumping to a different index (changing the PC) in the program, etc. See this simple overview of a CPU which covers the above a little bit better.
It is the evaluation of each instruction -- as it is encountered -- and the interaction of side-effects that results in the operation of a traditional processor.
(Of course, modern CPUs are very complex and do lots of neat tricky things!)
That's called microcode. It's the code in the CPU that reads machine code instructions and translate that into low level data flow.
When the CPU for example encounters the add instruction, the microcode describes how it should get the two values, feed them to the ALU to do the calculation, and where to put the result.
Electricity. Circuits, memory, and logic gates.
Also, I believe Python is usually interpreted, not compiled through C → assembly → machine code.

Optimisation , Compilers and Its Effects

(i) If a Program is optimised for one CPU class (e.g. Multi-Core Core i7)
by compiling the Code on the same , then will its performance
be at sub-optimal level on other CPUs from older generations (e.g. Pentium 4)

Compiling on a platform does not mean optimizing for this platform. (maybe it's just bad wording in your question.)
In all compilers I've used, optimizing for platform X does not affect the instruction set, only how it is used, e.g. optimizing for i7 does not enable SSE2 instructions.
Also, optimizers in most cases avoid "pessimizing" non-optimized platforms, e.g. when optimizing for i7, typically a small improvement on i7 will not not be chosen if it means a major hit for another common platform.
It also depends in the performance differences in the instruction sets - my impression is that they've become much less in the last decade (but I haven't delved to deep lately - might be wrong for the latest generations). Also consider that optimizations make a notable difference only in few places.
To illustrate possible options for an optimizer, consider the following methods to implement a switch statement:

range check and jump table
binary search
combination of the above
the "best" algorithm depends on the relative cost of comparisons, jumps by fixed offsets and jumps to an address read from memory. They don't differ much on modern platforms, but even small differences can create a preference for one or other implementation.
It is probably true that optimising code for execution on CPU X will make that code less optimal on CPU Y than the same code optimised for execution on CPU Y. Probably.

Impossible to generalise. You have to test your code and come to your own conclusions.

For every argument about why X should be faster than Y under some set of conditions (choice of compiler, choice of CPU, choice of optimisation flags for compilation) some clever SOer will find a counter-argument, for every example a counter-example. When the rubber meets the road the only recourse you have is to test and measure. If you want to know whether compiler X is 'better' than compiler Y first define what you mean by better, then run a lot of experiments, then analyse the results.
I) If you did not tell the compiler which CPU type to favor, the odds are that it will be slightly sub-optimal on all CPUs. On the other hand, if you let the compiler know to optimize for your specific type of CPU, then it can definitely be sub-optimal on other CPU types.
II) No (for Intel and MS at least). If you tell the compiler to compile with SSE4, it will feel safe using SSE4 anywhere in the code without testing. It becomes your responsibility to ensure that your platform is capable of executing SSE4 instructions, otherwise your program will crash. You might want to compile two libraries and load the proper one. An alternative to compiling for SSE4 (or any other instruction set) is to use intrinsics, these will check internally for the best performing set of instructions (at the cost of a slight overhead). Note that I am not talking about instruction instrinsics here (those are specific to an instruction set), but intrinsic functions.
III) That is a whole other discussion in itself. It changes with every version, and may be different for different programs. So the only solution here is to test. Just a note though; Intel compilers are known not to compile well for running on anything other than Intel (e.g.: intrinsic functions may not recognize the instruction set of a AMD or Via CPU).
IV) If we ignore the on-die efficiencies of newer CPUs and the obvious architecture differences, then yes it may perform as well on older CPU. Multi-Core processing is not dependent per se on the CPU type. But the performance is VERY dependent on the machine architecture (e.g.: memory bandwidth, NUMA, chip-to-chip bus), and differences in the Multi-Core communication (e.g.: cache coherency, bus locking mechanism, shared cache). All this makes it impossible to compare newer and older CPU efficiencies in MP, but that is not what you are asking I believe. So on the whole, a MP program made for newer CPUs, should not be using less efficiently the MP aspects of older CPUs. Or in other words, just tweaking the MP aspects of a program specifically for an older CPU will not do much. Obviously you could rewrite your algorithm to more efficiently use a specific CPU (e.g.: A shared cache may permit you to use an algorithm that exchanges more data between working threads, but this algo will die on a system with no shared cache, full bus lock and low memory latency/bandwidth), but it involves a lot more than just MP related tweaks.
(1) Not only is it possible but it has been documented on pretty much every generation of x86 processor. Go back to the 8088 and work your way forward, every generation. Clock for clock the newer processor was slower for the current mainstream applications and operating systems (including Linux). The 32 to 64 bit transition is not helping, more cores and less clock speed is making it even worse. And this is true going backward as well for the same reason.
(2) Bank on your binaries failing or crashing. Sometimes you get lucky, most of the time you dont. There are new instructions yes, and to support them would probably mean trap for an undefined instruction and have a software emulation of that instruction which would be horribly slow and the lack of demand for it means it is probably not well done or just not there. Optimization can use new instructions but more than that the bulk of the optimization that I am guessing you are talking about has to do with reordering the instructions so that the various pipelines do not stall. So you arrange them to be fast on one generation processor they will be slower on another because in the x86 family the cores change too much. AMD had a good run there for a while as they would make the same code just run faster instead of trying to invent new processors that eventually would be faster when the software caught up. No longer true both amd and intel are struggling to just keep chips running without crashing.
(3) Generally, yes. For example gcc is a horrible compiler, one size fits all fits no one well, it can never and will never be any good at optimizing. For example gcc 4.x code is slower on gcc 3.x code for the same processor (yes all of this is subjective, it all depends on the specific application being compiled). The in house compilers I have used were leaps and bounds ahead of the cheap or free ones (I am not limiting myself to x86 here). Are they worth the price though? That is the question.
In general because of the horrible new programming languages and gobs of memory, storage, layers of caching, software engineering skills are at an all time low. Which means the pool of engineers capable of making a good compiler much less a good optimizing compiler decreases with time, this has been going on for at least 10 years. So even the in house compilers are degrading with time, or they just have their employees to work on and contribute to the open source tools instead having an in house tool. Also the tools the hardware engineers use are degrading for the same reason, so we now have processors that we hope to just run without crashing and not so much try to optimize for. There are so many bugs and chip variations that most of the compiler work is avoiding the bugs. Bottom line, gcc has singlehandedly destroyed the compiler world.
(4) See (2) above. Don't bank on it. Your operating system that you want to run this on will likely not install on the older processor anyway, saving you the pain. For the same reason that the binaries optimized for your pentium III ran slower on your Pentium 4 and vice versa. Code written to work well on multi core processors will run slower on single core processors than if you had optimized the same application for a single core processor.
The root of the problem is the x86 instruction set is dreadful. So many far superior instructions sets have come along that do not require hardware tricks to make them faster every generation. But the wintel machine created two monopolies and the others couldnt penetrate the market. My friends keep reminding me that these x86 machines are microcoded such that you really dont see the instruction set inside. Which angers me even more that the horrible isa is just an interpretation layer. It is kinda like using Java. The problems you have outlined in your questions will continue so long as intel stays on top, if the replacement does not become the monopoly then we will be stuck forever in the Java model where you are one side or the other of a common denominator, either you emulate the common platform on your specific hardware, or you are writing apps and compiling to the common platform.
